In level 1 lesson 1 Sonia says that pronouns go after the verb in questions. Yet, in level 1 lesson 4 the software will not take an answer arranged that way. The answer shows the pronoun first before the question. It seems to me that they are correct both ways. Is this true?

Hi Robert, that is because the structure is different depending on whether it's a yes/no question or a question with a question word such as what, where, when etc. In session 1 Sonia explains the structure for questions with questions words:
- Question word + verb + subject. Example: ¿Qué quiere tomar usted? = What do you want to drink?
In session 2 Sonia explains the structure for yes/no questions. This is easier to remember, because the order is the same as in statements, you only have to change the intonation:
- Subject + verb + rest of phrase. Example: ¿Usted quiere tomar un café? = Do you want to drink a coffee?
So first you need to identify the type of question and then choose one structure or the other. Both structures are reviewed in the following sessions and you'll see that after some practice you'll stop thinking about the order, it will come naturally to you.
I hope this helps, let me know if there's something still unclear. Cheers, Apolonia
